Knock Sensor, Cyl 3, 6 misfire

I'm new to the forum and need some input. My 2003 Sorento just had the crankshaft sensor replaced ($700+) in November. Now, I'm getting codes 0325, 0303, 0306.
The shop wants $660+ to do a tune-up, which they said *might* fix the problem.

Background on the Sorento: engine was replaced at 147K, "new" engine had 70K on it and I've put about 30K more. Timing belt was replaced with the new engine in January 2010. Since then, regular oil changes, new crankshaft sensor (11/2012), new AC compressor (8/2011), and new fuel pump (10/2012). I'm reaching out here because I dropped a lot of money on a new fuel pump, when that was never the problem...

Any thoughts about potential problems or the cost of that tune-up?

If you did not have the codes prior to the CSS replacement then I would say the mechanic buggered up the crank sensor wheel or the sensor. A tune up consist of replaceing the plugs and possibly the wires.
