Maybe your EGR valve? It could be the vacumn line from the solenoid to the EGR. Does it show any codes (OBD)?

Most common areas to look would be the fuel filter, coils and plugs!

Unless it's throwing a code?

Mine did the same thing. Turned out my valve cover gasket was leaking and the spark plug at the back of the engine was covered in oil. Replaced gasket and new plugs and all was well. Check those plugs. Got to take a lot of stuff off to get there. But it's not hard just kind of involved.

Default check the coils

My '96 DOHC had defective coils, the coil has a very small hole on the boot and a spark would shoot out everynow and then, effectively killing 2 plugs for a fraction of a second. Then it would work fine for a while and repeat itself.

Replaced coils, gasket and plugs, now runs smooth.
